For the transfer to Hurghada would we be sure to arrive before midnight on the 14th (assuming we start get collected on the 9th and do the Cario activities on the 10th) - ideally we would get there earlier but that is the latest we can be there as we have onward travel booked for the 15th morning.

No problem at all regarding the airport transfer — we can arrange pick-up and drop-off at Giza Airport instead of Cairo Airport if you prefer. For the domestic flight to Aswan, please note that the extra night will be arranged in the same Cairo hotel, not in Aswan. This is because your flight to Aswan will be scheduled for the morning of the 3rd day, allowing you to arrive on the same day your Nile cruise begins, rather than flying on the 2nd day and spending an extra day in Aswan.

If my math is correct, adding things up with that additional day, it will be $515 more per person for the flights, additional days, & Cairo tour? I didn't realize it would cost almost as much as the whole tour price. Do you have any suggestions on how I can lower that price? Are the overnight train rides a regular seat on the train or are they sleeper areas? Those are included in the tour price, correct? With regards to the question about the pyramids, I meant can we go inside any of the pyramids themselves?
